Choosing the Right DNA Polymerase

Successful PCR depends pon thwo crucial components, an optimized reaction buffer and a high-quality,

thermostable DNA polymerase (such as Taq DNA polymerase).

Four basic properties of DNA polymerases define the best enzyme for your particular research needs:

Thermal stability, extension rate, fidelity (the ability to replace incorrectly incorporated nucleotides) and

processivity (the probability a polymerase will detach from DNA during extension).

Different configurations of these four variables have produced different classes of DNA polymerase, namely:

• Standard DNA polymerases

Suitable for routine PCR, such as detection of amplified product and estimation of product size,

producing a single-based „A‟ overhang, enabling direct insertion into T/A cloning vectors.

• Hot-start (HS) polymerases

Used to suppress nonspecificproduct amplification during setup and increase yield of desired product.

Hot-start is useful when DNA template amounts are low, DNA templates are highly complex or several

pairs of primers are used, as in multiplex PCR.

• High-fidelity polymerases

These remove erroneous bases incorporated in the growing DNA strand, increasing the accuracy of

DNA synthesis from template DNA. For cloning and expression of amplified product, mutagenesis

studies and related applications, proofreading enzymes should be used.

• Polymerases for amplification of long amplicons

Amplification of long amplicons combines the processivity of standard DNA polymerases with the

accuracy of a proofreading polymerase. This is achieved by blending two polymerases with an

optimized buffer, to give amplicons as long as 25kb from genomic DNA.

Choosing the Right Mastermix

One-step real-time RT-PCR is now the gold standard technique for mRNA detection and quantification.

Designed for reverse transcription and real-time PCR amplification in a single tube, it is sesitive enough to

enable quantification of RNA from a single cell. SensiFAST™ One-Step Kits are ideal for situations where the

same genes must be amplified repetitively, such as in high-throughput detection of specific target using well-

established reaction conditions. However, gene-specific primers are required and all of the cDNA is consumed

in the real-time PCR step.

In two-step real-time RT-PCR, reverse transcription and PCR are performed as two separate reactions, allowing

the cDNA and real-time PCR reactions to be optimized separately, resulting in higher yields of cDNA during the

RT step than for the one-step procedures, making it more sensitive than one-step real-time RT-PCR. RNA is

converted to cDNA in the first step, using a choice of random hexamers, oligod(T)n primers, or gene-specific

primers, or for unbiased reverse transcription a mixture of random hexamers and anchored oligo d(T)n (such as

in the SensiFAST™ cDNA Synthesis Kit). Either a portion of the RT reaction is diluted into the real-time PCR in the

second step, or the RT reaction can be extracted and precipitated prior to use, allowing control over the

amount of cDNA input. This flexibility is useful when working with genes of variable abundance or on

challenging sequences. Any residual cDNA is also available for future amplification reactions of other genes, or

even for other applications. The two-step method is particularly useful when the goal is to detect multiple

targets from a single sample, or to perform multiple PCR amplifications from a single sample.

What is Stellaris RNA FISH?

Stellaris® RNA FISH (fluorescence in situ hybridization) is a RNA visualization method that allows simultaneous

detection, localization, and quantification of individual RNA molecules at the sub-cellular level in fixed samples

using widefield or confocal fluorescence microscopy. A set of Stellaris RNA FISH Probes comprises multiple

oligonucleotides with different sequences each with a fluorescent label that collectively bind along the same

target transcript to produce a punctate signal.

The Stellaris RNA FISH technology follows a simple protocol, does not use exotic reagents, is inexpensive and

platform-independent. It also offers same-day results, and is versatile both in terms of sample type and

application. Stellaris RNA FISH probes may even be labeled with several different dyes, to enable simultaneous

multiplex detection of different RNA targets. Finally, scientists can address the stochastic nature of gene

expression and visualize RNA through direct detection without isolation, purification, and amplification.

Stellaris Protocol

The Stellaris RNA FISH protocol is comparatively simple, and consists of four steps, as shown in the image below.

No exotic reagents are required, and the entire process can be completed in less than a day.

The Stellaris RNA FISH Method

Step 1: Prepare Sample

The sample is grown on or adhered, or sectioned onto a #1 coverglass and permeabilized with 70% ethanol.

Slight variations in sample preparation between different organisms and sample types are covered in the

online protocols. No protease is required.

Step 2: Hybridize Probes

For most samples, hybridization can be completed in 4 hours at +37 °C in a generic laboratory incubator.

Step 3: Wash Sample

After hybridization, wash buffers with short incubation periods are used to remove excess probes. The total time

for this step is 1 – 1.5 hours.

Step 4: Image Sample

At this point, the sample can be imaged using a standard fluorescence microscope. We recommend using a

widefield fluorescence microscope though confocal microscopy can also be used with Stellaris RNA FISH

probes.

Stellaris FISH Protocol

Sensitivity & Specificity

The large number of probes in a Stellaris RNA FISH assay ensures both high sensitivity and specificity. The

inherent redundancies of this direct detection method minimizes the possibility of false negative and false

positive signals. Positive signal identified from the combined localized fluorescence of multiple probes. Off-

target binding of single probes generates only weak and diffuse fluorescence, well below the threshold for

detection of the specifically-targeted mRNAs. Furthermore, Stellaris RNA FISH probes can bind to partially

degraded target mRNAs making them well-suited for formalin-fixed, paraffin-embedded (FFPE) tissue samples.

Multiplexing

Stellaris RNA FISH probes are available with a wide variety of fluorophores, including Biosearch Technologies‟

CAL Fluor® and Quasar® dyes and can be used in a multiplex assay. The dye choices in a multiplex assay are

largely determined by the filters available to a researcher, but it is certainly possible to design an assay

including a DAPI nuclear stain and three Stellaris RNA FISH probe sets labeled with reporter dyes with minimal

spectral overlap.

Multiplex assays can be used to identify a correlation in expression levels between multiple genes, run a control

probe set of known expression with a target simultaneously, or simply save time over running the assays one at

a time. For human cells, we offer inventoried probe sets suitable for use as positive controls. These foundation

gene probe sets are labeled with Quasar® 570 dye.

Stellaris RNA FISH can also be combined with existing technologies such as qPCR, DNA FISH, IHC

(immunohistochemistry), and western blotting to provide complementary information.

Dual-Labeled BHQ Probes are traditional, linear, FRET probes incorporating a fluorophore and quencher

covalently attached to the 5' and 3' ends of an oligo typically 20 to 30 bases in length. Fluorescence is released

through the 5' exonuclease activity of Taq polymerase, which cleaves off the fluorescent dye upon the probe's

hybridization to its complementary sequence. Dual-Labeled BHQ Probes are ideal for detecting the presence

and quantifying the amount of specific target sequences.

BHQ probes are offer delivery of the probe and primers in separate individual tubes. We also offer ValuMix for

gene expression and qPCR which delivers one probe and two primers in a single tube. ValumixPrimer quantities

can be flexibly adjusted around a specified probe amount of either 0.5 nmol, 5 nmol, or 20 nmol delivered.

Probe to primer ratios can range anywhere from 1:1 to 1:4.5 according to your preference.

BHQplus Probes:

The BHQplus® probe is a novel compact probe for qPCR, modified with a duplex stabilizing technology and

terminated with Biosearch‟s Black Hole Quencher® dye. What differentiates the BHQplus probe from other

traditional probes is that it permits the design of shorter oligonucleotides, typically 15 - 25 bases in length, for

detecting more difficult target sequences. The enhanced specificity of BHQplus probes make them perfect for

genotyping single nucleotide polymorphisms.

BHQplus probes are offered in two convenient deliveries. For BHQplus probes and primers delivered in individual

tubes select just “BHQplus probes”, however if you would like the probes and primers blended into a single tube

select “ValuMix Assay for SNP genotyping”.

ValuMix™ Assays for SNP genotyping comprises two custom BHQplus® probes and two primers combined

within a single tube. This formulation minimizes pipetting error and simplifies your protocol by providing mixed

oligonucleotides ready for SNP genotyping.

Exosomes Exosomes are small lipid spheres around 40-150nm in diameter that form within

the cell. Exosomes contain and protect various RNA and protein cargos which are secreted into the blood and other bodily fluids. Cell Guidance Systems is building a range of innovative products to support your exosome research. The TRIFic™ exosome assay allows you to easily measure exosomes, even in unpurified samples such as blood plasma and cerbrospinal fluid. Exo-spin™ exosome purification kits are now established in many labs and provide a convenient method of preparing purified exosomes from a variety of samples.

Exo-spin™ kits use a unique combination of precipitation and size-exclusion to

purify exosomes. This economical approach yields unparalleled exosome yield

and purity. Exosome precipitation solutions alone leave a large amount of non-

exosomal proteins in samples. Exo-spin™ kits are suitable for the preparation of

pure exosomes from a variety of biological fluids including blood plasma/sera, cell

Choosing Exo-spin™ products

The final step of Exo-spin™ uses size-exclusion and has been calibrated to purify particles in the range 30 –

400nm; the same size range achieved with ultracentrifugation. This range covers all commonly accepted

definitions of exosome size. Exo-spin™ technology is superior to techniques which rely solely on precipitation

which result in co-purification of large amounts of non-exosomal proteins and other material as well as carry

over of the precipitant.

Exo-spin™ provides various configurations and options for use. The basic protocol requires precipitation

followed by further purification by size exclusion column chromatography. In cases where exosome

concentrations are high, the precipitation step may be omitted. Indeed, eliminating the precipitation step is

essential for applications such as mass spec. which will not work in the presence of any precipitant. For blood

samples, exosome concentrations are typically of the order of 1x1012 particles per ml and precipitation is

therefore not usually required. Direct column purification of exosomes from blood samples, without the need for

any precipitation, can rapidly be achieved using product EX03 (for samples up to 0.1 ml) and product EX04 (for

samples up to 1 ml).

Cell culture typically yields of 1x109 particles or less. Use of cell culture devices such as the Integra CELLine flask

can increase the concentration of exosome in the media by around 10-fold, obviating the need for

precipitation. When processing of larger sample volumes is required, precipitation buffer concentrates

exosomes prior to column purification. Use EX01 for cell culture, urine, saliva etc and EX02 for blood.

GC-rich DNA. Stable secondary structures in GC-rich templates not only cause resistance to melting, but cause

DNA polymerases to stall, resulting in incomplete amplification products.

Bioline‟s ultra-pure dNTPs posses the highest level of purity in the industry and have been extensively validated for

use in a wide variety of molecular biology applications.

Bioline‟s ultra-pure dNTPs have the distinct advantage of being supplied as lithium salts in highly purified water at

pH 7.5 to ensure funtrionality and long-term stability.

GelRed Nucleic Acid Gel Stain, 10,000X in water GelRed™ is an ultra sensitive, extremely stable and environmentally safe fluorescent nucleic acid dye designed to replace the highly toxic ethidium bromide (EB) for staining dsDNA, ssDNA or RNA in agarose gels or polyacrylamide gels. GelRed™ is far more sensitive than EB without requiring a destaining step. GelRed™ and EB have virtually the same spectra, so you can directly replace EB with GelRed™ without changing your existing imaging system. GelRed™ can be used to stain dsDNA, ssDNA or RNA in agarose gels via either precast or post gel staining. GelRed™ can also be used to stain dsDNA, ssDNA or RNA in polyacrylamide gels via
