    Figure S1. High content analysis of neurons in culture. Neurons in 96 well plates were immunostained for III-tubulin (cell bodies and neurites), and nuclear DNA (Hoechst). Top row shows representative images of fields within wells that received the indicated treatment. Images were acquired using a Cellomics ArrayScan VTI imager and automatically traced using the Neuronal Profiling Bioapplication version 3.5. Bottom row shows the same fields with the automated traces laid over the images.

  • Figure S2. MR-SVM. a) Compounds were stratified by their maximum %NTL prior to matching them with their kinase inhibition data for MR-SVM analysis (see Methods). b) Flowchart outlines the steps of one run (out of ten) in a ten-fold cross-validation cycle. Profiled compounds were divided into 10 parts, and each part was used once as a test example. For each test, the MAXIS kinases are determined from the other 9 parts and used to predict the category (hit/non-hit) of the test compounds. Accuracy, specificity, and sensitivity are calculated at the end.

  • Figure S3. Inhibition bias assessed using Bk. Kinases can exhibit inhibition bias by either hits or non-hits, depending on how effectively their inhibition influences neurite outgrowth. Bk detects such bias be it in frequency of inhibition, extent of inhibition, or both. In this example, kinases 1 and 2 exhibit inhibition bias by hit compounds (possible targets), as is reflected by their positive Bk values. The opposite is true for kinases 5 and 6 (possible anti-targets). Kinases 3 and 4 exhibit no detectable inhibition bias. Details for calculating Bk are provided in Methods.

  • Figure S7. Effect of lower concentrations of ROCK1 and ROCK2 siRNAs on neurite total length and length of longest neurite. While knockdown of the candidate targets ROCK1/2 using Accell siRNA at 1 uM expectedly increased length of the longest neurite, it seemed to decrease neurite total length. It is possible that strong ROCK knockdown increases elongation but decreases initiation 50. We repeated the knockdown with half the amount of siRNA (0.5 M vs. 1 M) and in this case observed an increase of both neurite total length and length of longest neurite. Off-target effects may also be contributing to this observation. Results indicate that knockdown of either ROCK1 or ROCK2 at this concentration increases both mean neurite total length and mean length of longest neurite compared to cells treated with non-targeting siRNA. Values represent averages SEM (** p < 0.01, * p < 0.05, one way ANOVA with Tukeys multiple comparisons test).

    Table S1. Effect of kinase inhibitor treatment on neurite total length of cultured hippocampal E18 neurons. Values are expressed as relative neurite total length (%NTL, percentage relative to DMSO control) at the five screened concentrations. The standard library stock concentration was [10 mM] in 100% DMSO. Compounds were batch diluted to yield the indicated concentrations [nM] in culture. Some of the FIMM library compounds were provided at concentrations below [10 mM], thus their final concentration in culture is obtained by dividing the indicated concentrations by the compounds corresponding X diluted value.

    Table S2. Five compounds selected from the PKIS-I library to represent highly active hits with distinct mechanisms from the neurite outgrowth assay. Hits from the PKIS-I library were clustered by their kinase inhibition profiles and divided into eight groups. Five highly active hits were selected on the basis of having distinct kinase inhibition profiles and dissimilar molecular structures. Activity values indicate %inhibition of kinase activity at [0.1 M] of compound.
