Pathway Viewer and Pathway Studio Functionality | July 2016

OVERVIEW

Pathway Viewer and Pathway Studio Functionality

2

Pathway Viewer provides researchers with an overview of how the genes in the list generated from the Correlation Engine are connected to each other and which pathways are enriched with these genes.

Step 2Checks the potential connections between genes by looking for interconnected relationships in Pathway Studio. The diagram shows both connected entities and unconnected entities. From this information, researchers can begin to understand how the genes related to each other which can help improve their understanding of functional roles.

Step 1Illumina’s Correlation Engine User Interface.

With the integration of Pathway Viewer and Pathway Studio, Illumina’s users can now support interpretation of their experimental data through links located on the Correlation Engine user interface. Providing a seamless and more rapid analytical approach.

Step 3Allows users to examine the enriched curated pathways for the entities from the gene list. They click on the tab “Canonical Pathways” and a short list of enriched pathways appears. Pathway Viewer examines all 1800 pathways in Pathway Studio and reports the top 5 pathways that are relevant based on the number of genes found in the pathway that are from the gene list. These pathways are ranked ordered with the first pathway containing the most genes. Both tools help researchers better understand their experimental data results with respect to biological relationships and in the context of biological pathways and serves as a preview to Pathway Studio.

Step 4Users can download the connected gene image and, or, the enriched canonical pathways. Images are exported as png files.

With Pathway Studio, researcher can thoroughly interpret their gene lists using all the analytical and visualization tools that are included in Pathway Studio and to verify observations against the best-in-class knowledgebase of relationships extracted from millions of published biomedical articles.

Step 2Opens up the login page for Pathway Studio when users click on the Pathway Studio Tab in Illumina’s Correlation Engine. If a user has a subscription to Pathway Studio they can login at his time.

Step 3If a user does not have access to Pathway Studio they can sign up for a free trial. Access usually will occur within 24 to 48 hours.* Once login credentials have been received, users can follow the Pathway Studio instructions. *All email address require verification.

Step 4The gene list is automatically imported once login is successful. An example is shown.

Step 5Pathway Studio subscribers now can leverage the full capability of Pathway Studio (as shown with Home Page to the right) and analyze the gene list through a number of different methods as well as examine the extensive collection of pathways (example shown below).
