el·lipse 76: "charity week at the prbb"
DESCRIPTION
June saw the Solidarity Week at the PRBB, during which about 1,200 euros were collected for the Food Bank. So begins the summer edition of the El•lipse, the PRBB monthly newspaper. In this issue, the CRG researcher Guillaume Filion explains his research and why the genome is "not democratic", and in the Interview, Director of CEXS-UPF Arcadi Navarro speaks of the initiative he leads: the Barcelona team of the European Genome-Phenome Archive (EGA), co-managed by the EBI in England. Other news include new insights into the organization of the inner ear, a decrease in the maternal and infant mortality worldwide, a new chemical language of neural systems, or how to predict the success of a researcher mathematically. In the “Science uncovered” section we learn about the importance of a very elegant worm, and in the scientific picture we will learn more about ovarian transplants. Opening the doors
When in 2008 a group of young researchers launched the
first PRBB Open Day, nobody was thinking about the long term success of the initiative. With more willingness than experience and a huge amount of enthusiasm, that first year’s 103 volunteers showed that opening our doors to the world is a necessary and healthy exercise, and above all, totally worth it. Since that time, the Open Day has grown up quite a bit and every year it seems easier. Not surprisingly, the number of volunteers has doubled, reaching 226 last year. It is a great annual festival where we all feel proud to work in our respective centres and to be part of such a lively, diverse and active community. On October 4 we will be celebrating the 6th edition, already convinced that it will be a roaring success, that the public will once again fill our halls, and that the PRBB residents will work together to demonstrate who we are and what we do.

Campus Mar teaching building inaugurated
After almost six years of work, the restoration of the Campus Universitari Mar building is complete. Located at Dr. Aiguader 80, it houses the Faculty of Health and Life Sciences of the UPF, the Medicine Faculty of the UAB, and the Escola Superior d’Infermeria del Mar (ESIM) nursing school, which is linked to the Parc de Salut Mar and attached to the UPF. The inauguration ceremony was held on June 10, and emphasis was placed on the cooperation between the institutions involved
in the Campus Universitari Mar. With a total of 12,494 m2, the building has a basement, ground floor and three upper floors, as well as a floor full of facilities and equipment. The classroom, cafe and library are shared between almost 1,500 students from the three institutes, each of which has its own administrative spaces. The final phase of the renovation saw the creation of the changing rooms, photocopying service and reception. The Josep Marull conference hall in the Parc de Salut Mar has also been renovated, and there is now access between the Hospital del Mar and the tea ching facilities ■

Charity week at the PRBB
From 10 to 13 June the PRBB residents once again showed their charitable
sides. Throughout the week there was a food collection at the main reception and Monday saw one of the typical blood drives that take place here at the park. On Thursday, about 80 residents came out to run or walk to the Hotel W sporting their charity tshirts, which could be obtained by giving at least five Euros. The week ended on Friday morning with a charity breakfast in the inner square organised by the CRG’s Incubakers, a group of
residents who organise a monthly charity breakfast on the 5th floor terrace on behalf of several NGOs. The breakfast was sponsored by the catering company CLECE, which provided free milk and coffee, and there was a huge variety of cakes provided by PRBB residents. In total about 1,200 Euros was raised between the race and the breakfast, as well as four large boxes of food. Everything went to the food bank campaign “Hunger does not take holidays” that aims to provide enough food for people in situations of poverty throughout the summer months. The food bank assigned the park’s donations to the Roure Foundation organisation ■

anomenat «position effect variegation» o PEV.
“The genome is not a democracy”
Guillaume Filion became a group leader two and a half years ago, when he moved to the CRG from Amsterdam.
After a PhD in an experimental laboratory and a postdoc in computational biology, he set up his lab as a balanced combination of both in order to study the universal principles involved in genome regulation. “I hate chromatin: it’s so confusing”, he says of his own field. In fact, this area has come a long way in recent years. Before 2000, it was thought that the regulation of genes depended only on a type of DNAbinding proteins called transcription factors (TFs). Then the “histone code hypothesis” came to light, which suggested that histones —a type of proteins that help to package the DNA— played a critical role. “But 15 years later, it is disappointing to see not much progress has been achieved in terms of impact on health”, complains the researcher.
Gene regulation, a very complex puzzle
The complexity is probably the cause of the confusion the French scientist is referring to. Although TFs are known to recognise a specific DNA motif and bind to it, 7080% of the motifs are not bound by TFs, and some TFs bind to DNA without a motif. Why this is so is still not clear, but histones are part of the answer. A TF will bind its motif if it finds a particularly modified histone which facilita
tes the start of gene expression. But this leads to new questions: why is that specific histone modified, and not another one? “We have advanced a lot in the engineering side, for example in the creation of induced pluripotent stem (iPS) cells, which are incredibly useful, but we don’t know how we are making them”, says the head of the group. “If we could actually understand the process, if we could tell a cell to express or inhibit a specific gene, then all diseases would be solved”, he reasons. Location matters
One of the mysteries of gene regulation that the lab focuses on is the phenomenon of “position effect variegation” or PEV. This refers to the fact that gene expression may vary depending on where in the cell the gene is located: in some positions it is expressed, but in others it is silenced. The reason for this is still not known today, but the group is working on an answer using a technique developed by Filion while he was in Amsterdam, called TRIP (thousands of reporters in parallel), which mimics PEV at high throughput. The group inserted 10 genes into thousands of random locations in different cells. Some genes were expressed no matter where they were inserted, while others were very sensitive to context. “The genome is not a democracy”, concludes the researcher. Now they are trying to understand what part of the context plays a role: neighbouring sequences, histone modifications or even the 3D genome structure.
Side projects
Using TRIP the laboratory is studying other related questions. For example, in collaboration with Andreas Meyerhans from the UPF, they are integrating an HIV sequence into different locations to see whether the virus is affected by the genome context of its location. They are also using TRIP to study DNA repair, since it is known that a DNA strand break can be repaired differently depending on its genomic context. Position effect variegation is indeed an important and extensive phenomenon. About 80% of the genes integrated into mammalian cells are not expressed. “Most people just see it as a nuisance and find their way around it, for example they put the gene some where else, where PEV doesn’t occur”, says the scientist. “But I want to understand why it happens, to know what the cell reads”■

where they alternate with the socalled supporting cells. Now, an article published in the journal Development reveals how the interaction between two genes, Atoh1 and Notch, determines the fate of the hair cells as well as their precise spatial organisation. The work is the result of collaboration between biologists from Fernando Giráldez’s laboratory at the CEXSUPF and physicists from Marta Ibañes Miguez’s group in the physics faculty at the UB. Using experimental and computational methods, the authors have demonstrated that the hair cell organisation generated by the Atoh1 gene is extraordinarily robust and that it depends on the autoactivation of Atoh1. The article also provides clues to the lateral inhibition phenomenon, by which cells that become ciliated prevent their neighbours from becoming ciliated too, giving rise to the alternating

The result of a sevenyear adventure around the globe, the Nature article suggests that the comb jelly, a seemingly simple form of marine life, took a radically different path to neural complexity than the rest of the animal kingdom. Fyodor Kondrashov’s lab at the CRG collaborated in the study by assembling the genome of P. bachei. “It is a major challenge to reconstruct the complete genome from very short errorprone fragments generated by the machine”, says Kondrashov. “We combined eight different datasets produced by two nextgeneration sequencing technologies, Illumina and 454 Roche”, he adds. The authors found that many genes controlling neural development in other animals, such as serotonin or dopamine, are either absent or not expressed in comb jellies. infant mortality rate decreased 48% globally, particularly in south and southeast Asia. Maternal deaths also went down in the same period. Several key factors are involved in this mortality drop, including education, medical and public health innovations, and higher incomes. For each additional year that mothers completed at school, the infant mortality rate fell by more than 8%. New medicines, vaccines and other health innovations prevented some 4.2 million infant deaths in 2013, compared with 1990; and the increase of income per capita saved the lives of more than 900,000 children. “Policies to reduce anae mia and malnutrition, prevent malaria during pregnancy, provide calcium and other supplements, and encourage qualified assistance during childbirth will lead to an even greater improvement in maternal and child health”, the researchers point out ■

“Co-managing the EGA is international recognition at a scientific level”
What is the EGA?
It is a register of identifiable human genomic data, in other words, the results of studies carried out on people who
consent for their data to be used for research. These may be genotyping studies that look for genetic variants linked to diseases such as diabetes, or studies that, for example, compare gene expression in patients with cancer and in control subjects. It is data that needs a high level of security and confidentiality, that has been very costly to obtain, and which could be extremely useful if it is analysed for more than just the original study. This is the aim of the archive.
So it is a database? The EGA revises, encrypts and stores the information, and later manages access to it. Even though it is a public resource, because of the sensitivity of the data stored, access cannot be granted to just anyone. Whoever wants to use the information has to register, and prove that they are from a legitimate, nonprofit working group. In addition, anyone who wants the data has to guarantee its confidentiality as well as the fact that it will only be used for the indicated purposes, and correctly cite the authors of the original study. Those who comply with these conditions will not be denied access. But in addition to this management, the EGA also aims to analyse the data in a useful way, both for the people who generated
them as well as others. This is the job of the EGA development team, which creates tools for annotating and visualising the variants, integrating them with other public genomic data and so on.
Why are they setting up a base here and what does it mean for Barcelona? Our base makes sense from the point of view of security (it will be a copy of what there is in the EBI, with its own encryption system), and the improvement of the service by the fact of having more personnel. But more than anything it is a pilot study for management projects where the responsibility is shared between the EBI and other centres around Europe. It is an honour that the EBI has chosen us to take part in this strategic resource, and it raises our international profile. The fact that, despite the crisis, they are still prepared to make this investment here says a lot about the core of internationally prestigious scientists in the field of bioinformatics that we have in Catalonia. It demonstrates the fact that there is enough critical mass to undertake many exciting projects, sharing experiences and capabilities between different centres.
Who is taking part? The people who instigated the initiative are Jane Thornton, the director of the EBI, and Roderic Guigó from the CRG, a centre that has provided a substantial part of the funding as a Severo Ochoa centre of excellence. The UPF is involved with technical knowledge and personnel, and the BSC has made a huge investment in terms of logistics and equipment. The INBISCIII and ”la Caixa” have collaborated financially to the initiation of the project ■

An elegant worm
Sydney Brenner, recently awarded an honorary doctorate from the UPF, stated in his 2002 Nobel speech that
“choosing the right organism for one’s research is as important as finding the right problems to work on”. When Brenner chose his model organism, he scou
red the “micrometazoa” —tiny animals with complete organ systems— before settling upon Caenorhabditis elegans, an “elegant” freeliving nematode worm. A selffertilising hermaphrodite, a single worm can produce 300 identical copies of itself in just three days. Rare males also exist, enabling gene transfer between populations, which is perfect for genetics. The worm is transparent, making it ideal for microscopy —pioneering research on fluorescent proteins was partly conducted in C. elegans. The wiring diagram of its nervous system is completely described, making it useful for neuroscience, and it is still by far the most widely used model organism for research on ageing and lifespan. C. elegans was the first multicellular organism to have its entire genome sequenced. And thanks to the RNAi technique, researchers can knockdown the expression of any gene simply by feeding the worms with bacteria expressing a complementary RNA. Last but not least, they are easy to maintain: the worms can survive being frozen indefinitely.
Not surprisingly, three Nobel prizes have been awarded for research conducted with these worms, including Brenner’s for characterising the role of cell death in development. C. elegans may be a humble worm, but it has made a mighty contribution to our understanding of biology ■

“Complex networks”
Like Captain Nemo on the Nautilus, Ricard Solé takes us on a trip through the nature of complex
networks but unlike Nemo he finds shelter in mathematical models, and not a hidden

cave on Mysterious Island. This novel by Jules Verne, was the first book Ricard Solé ever read and is probably the reason, why Complex networks (Tusquets Editores, 2009, in Spanish) reminds us more of a fascinating adventure than a scientific review of complex systems for the general public. With well explained examples and anecdotes, the coordinator of the complex systems programme at the Institute of Evolutionary Biology (CSICUPF) and lecturer at the UPF demonstrates how the majority of the systems are based on the principle of a smallworld network where most nodes are not neighbours, but can be reached from the others by a small number of hops or steps. The cruise takes us from ecosystems to the internet, from the genome to the propagation of a viral epidemic and from the complexity of neuronal networks to language. On top of all this there is also a picture of the author as a boy holding on to the tail of an iguana. Priceless ■
Ovary transplants
These mice are children of the same father but two different mothers, although they were born from
the same womb: that of a white mouse which had an ovary transplant from a black mouse. This assisted reproduction technique is complex and not done often, but sometimes it is the best option for retrieving a line of endangered mice that can no longer reproduce by natural means. This is what happened at the PRBB when, at the end of 2013, this transplant was carried out for the first time. Tomás García Robles, a vet in the animal house, managed to secure offspring from a line of genetically modified mice of which only one 68weekold female remained —the equivalent of a 70yearold woman. “The mouse kept getting pregnant, but the babies did not survive”, he explains. So he took out her ovaries, cut them in half and transplanted them into four other females, which were all immunodeficient in order to avoid rejection. From these transplants only one female was born with the hoped for genetic modification, thanks to which it was possible to expand the colony and follow the line of research that was in difficulties. This technique is also applied to women with cancer, so that they can have children after a chemotherapy treatment ■

Good science, honest science
Scientific knowledge is based on evidence; but because scientists are human there is always room for error –both unintentional and intentional. Integrity has always been a top priority at the prBB and the code of Good Scientific practice (cGSp) is a cornerstone in developing a culture of ethical research in the building. Several initiatives help the implementation of the code: all students registered for a phd at cExS-UpF must take the Science in Action course on good scientific practice. And the prBB Good Scientific practice working group, a cross-institu-tional group currently updating the cGSp, has a remit to enhance awareness of research integrity. One of the group’s first initiatives was a workshop jointly orga-nised by the crG and prBB Intervals programme with Michèle Garfinkel, from the Science policy programme at the EMBO, and Alison North, from the Bio-Imaging resource centre at rockefeller University. In this debate, some members of the GSp working group talk about the main challenges for scientific integrity in the 21st century.

“Fortunately we are becoming increasingly aware of the importance of good scientific practice, although we often think that mistakes are not part of our environment. It is not easy to predict the major challenges for the coming decades as there are such rapid changes, both in society and science, but I think the big challenges will be linked to the massive production and storage of data, its quality, control, distribution, and privacy.”
Elisabeth Cardis (CREAL)
“Research integrity should not be a challenge, but rather an unquestioned concept underlying our work. In practice, however, pressure to publish in the journals with the highest impact factors can pose a threat to a researcher’s integrity, making them concentrate on publishing ‘positive’ results fast (or negative results with a high media impact), at times with inadequate quality control. This results in the publication of less interesting results, which are often negative but just as important, being neglected. This publication bias is an issue not only for the research system but also for public health.”
“I think the most important thing for research integrity is transparency. In human studies, but ideally also in those involving animals, it is vital to record all data, as requested by the AllTrials campaign for clinical trials. We need to know what has happened throughout the process, from inception to publication of the results, especially when these are publicly funded. This would avoid unnecessary repetition of studies due to a lack of knowledge, would facilitate reviews of the data, and would reduce fraud. Also, making datasets publicly accessible to other laboratories would enable the data to be analysed further, maximising its utility”
“Among other challenges, we must strive to be totally honest and scrupulous in the presentation of our results to the scientific community, leaving aside the pressure to advance our own careers. Moreover, in a society increasingly prepared to understand the progress of science, we have to know how to present these developments to the public and be able to defend our work without triumphalism or false messages.”
Isabelle Vernos (CRG)
“The vast increase of data of all sorts obtained nowadays thanks to new technologies and the increased participation of scientists all over the world poses a major challenge, since it is not clear how the data will be curated and validated. Another big challenge that has emerged recently is the irreproducibility of scientific data, how to evaluate the extent of the problem and how to face it.” ■
DEBAT ACTUAL / CURRENT-AFFAIRS DEBATE
Carles Hernández-Ferrer 1987, terrassa
PhD Student, bioinformatician, CREAL
On has treballat abans de venir aquí?
What do you like most about your job? That to me it’s almost not a job. I like what I do and therefore I pour in as much of myself as I can.
What would you do if not research? Anything that would allow me to continue learning and growing.
Where were you before coming here? I worked in the engineering service of the Institut de Física d’Altes Energies (IFAE), as a junior programmer on the Physics of the Accelerating Universe project.
What’s your worst fault? They say that curiosity killed the cat; I am living proof that this saying is not applicable to humans!
What would make you totally happy? I see happiness as a path, not as a destination. The doctoral programme in biomedicine that I’m doing right now, along with the work at the CREAL, make up part of the path that I’ve decided to take, and the everyday things I find on this path are what make me happy.

Spending the summer at the PRBB
Agroup of students have chosen to swap the beach for research this summer, and the PRBB centres are
helping them do it. The UPF is celebrating the 2nd edition of the Campus Júnior course “The molecular biology lab: find out who is guilty!”, in which about 30 secondary school students will spend a week in the CEXSUPF facilities learning basic lab techniques and using them to solve a mystery. The CRG will play host to several students who will be spending the summer carrying out a project in a laboratory: four of them through the 2nd summer programme for undergraduates; five from MIT as part of the collaborative programme with the American centre; and university students from other European countries, thanks to a grant from the European Union, as well as 41 high school students who spend three weeks in July. After the summer there will be more activities for students at the PRBB. On June 30, all the activities for the academic year 20142015 were shown off at a fair for teachers. Organised by the centres and ranging from lectures to roleplaying games and workshops in the lab, they can be found on the websites of the PAE (www.bcn.cat/educacio/pae) or Escolab (www.escolab.cat), as well as on the websites of each centre ■
